Ryoichi Maeda headed in Makino's cross in the second minute at Nagai Stadium to give Japan an early lead.
Jungo Fujimoto doubled the lead in the 53rd minute with his first goal for the national team and Makino put the game beyond reach in the 79th when he converted a free kick from Kengo Nakamura.
Arnor Smarason scored his team's lone goal in injury time, calmly beating Japan goalkeeper Shusaku Nishikawa from the penalty spot after Makino took down an Iceland defender in the box.
