Queensland substitute Kosta Barbarouses scored in the 66th to level after Jack Rodwell had given the visitors the lead in the 49th on Saturday.
The win was Everton's third in a row over Australian A-League teams.
It earlier beat the Melbourne Heart 2-0 and Sydney FC 1-0.
