Dragutinovic's blunder came in the 45th minute after Unirea's Pablo Brandan sent a long ball from midfield into the box. The Sevilla defender tried to head the ball away but sent it past goalkeeper Javi Varas instead.
Sevilla has already advanced to the knockout stage of the tournament, while Unirea's win puts it two points ahead of Stuttgart going into the last round. Unirea plays at the German club in the last round to decide who advances from Group G.
"We didn't have a spectacular game, but it is important we won," Unirea captain George Galamaz said. "We have to play better against Stuttgart."
Unirea began the match on the attack and Pablo Brandan had a goal disallowed for offside in the second minute.
Sevilla then gradually took over the game, and Frederic Kanoute hit the post in the eighth. The rebound went to Jesus Navas, but his shot went wide.
Sevilla continued to attack, and Manuel "Lolo" Ortiz's long-range free kick in the 15th was saved by Unirea goalkeeper Giedrius Arlauskis.
Unirea was more aggressive in the second half, and forward Dacian Varga shot just over the bar in the 75th.
Sevilla created a number of corners as it pushed for an equalizer in the final minutes, but couldn't take advantage.
"It is an extraordinary victory for Romanian football, but it didn't qualify us yet," Unirea coach Dan Petrescu said. "We still have one more match."
