Jimmy Briand scored in the 77th minute to level the score at 2-2, then added the deciding goal in the shootout, rallying Lyon to a victory over Montpellier on Saturday to capture the Trophee des Champions.
It marked the fourth straight year that the French Super Cup was played outside France.
Briand scored the tying goal off a fine feed from Alexandre Lacazette, then gave Lyon the deciding goal in the penalty shootout, when he placed the ball past Montpellier goalkeeper Geoffrey Jourdan, for Lyon's fourth shootout goal. Lyon `keeper Hugo Lloris saved two spot kicks en route to the 4-2 penalty triumph.
John Chukwidi Utaka and Emmanuel Herrera scored for Montpellier, the defending French league champion.
