Jussie hit the winner with a left-footed volley in the 13th minute from Abdou Traore's cross after a botched attempted clearance.
Having already secured top spot in Group A, Bordeaux coach Laurent Blanc selected 10 new players from the 2-0 win over Juventus two weeks ago.
Bordeaux has 16 points in the group, six more than Bayern Munich, which beat Juventus 4-1. Juve was third with eight points.
Maccabi Haifa's Vladimer Dvalishvili almost scored in the 10th, only to see his shot blocked by the home defense after Lior Rafaelov had crossed the ball to the Georgian striker following a weaving run.
Jussie scored three minutes later and he nearly collected a second within a minute, but central defender Dekel Keinan made a goal-line clearance from the Bordeaux forward's shot inside the area.
Maccabi Haifa kept pushing forward without much luck, and the second half was similar with Bordeaux content to sit on its lead.
Rafaelov volleyed over from a few meters (yards) in the 65th minute in a good chance for the home team.
Maccabi Haifa coach Elisha Levy brought on Alon Harazi in the 71st for his final appearance of a 19-year career, but the center back could not prevent his team falling to a sixth consecutive Champions League defeat.
