Andre Smith and Derrick Henry both made two free throws in the final 26 seconds after the Eagles (5-5) lost most of a 16-point lead over the final 10 minutes.
Farmer capped a 25-6 second-half run with two straight 3s and a free throw for Winthrop, which has won three of its last four games.
The Tigers (5-6) then cut a 16-point deficit down to three in the final minute. Frankie Sullivan, who had 22 points, hit a 3-pointer and made two free throws after forcing a turnover on the inbounds pass. Auburn forced another quick turnover after Winthrop crossed midcourt and called timeout.
Allen Payne made it 70-67 on a putback with 32 seconds left before Smith and Henry iced it at the line.
Jerome Joab had a career-high 16 points on 5-of-6 shooting for Winthrop. He and Farmer both more than doubled their season averages coming in.
Joab has made 24 of his last 37 shots.
Gideon Gamble added 13 points and five assists while Henry scored 10 points.
Auburn freshman Jordan Price had his string of 11 consecutive made 3-pointers end when he missed his two attempts. That stretch tied the Southeastern Conference mark set by Vanderbilt's Kevin Anglin in 1992.
Auburn, which got 18 points from Chris Denson, had won all three games during Price's streak.
Sullivan had six rebounds and five assists while making all 12 free-throw attempts. He struggled from the floor, though, going 4-of-17 shooting and making 2 of 11 3-point attempts.
Auburn made just 3 of 23 3-pointers (13 percent) and shot 38.3 percent (23 of 60).
Farmer replaced Price as the 3-point shooter who couldn't miss in the second half. All four of his 3s came in the opening 10 minutes after halftime and he hit two straight to polish off the big run that turned a three-point deficit into a 59-43 lead.
The junior college transfer's previous season-high was 11 points.
The Tigers then scored the next eight points to cut that lead in half, 59-51, with 8:03 to play.
Larry Brown ended that run with a drive to the basket, and Winthrop had a four-point possession after Price was whistled for a flagrant foul after throwing an elbow when he had the ball.
Jerome and Brown hit a pair of free throws apiece to push the lead back to what seemed a comfortable distance.
